So I've been testing Disc changing(Link) in Pokémon Essentials so 999 map gap isn't the limit anymore, but I've found a some problems to apply this into a fangame: the Metadata, encounters, Map Connections / Location.

Is there a way to adapt all of this so you can have multiple discs and in the metadata.txt, have the info for all of them? Or would you need more than one metadata.txt?

Essentials was never made to support a Disc Change System (take it from me here, I tried to use this exact script about, like... 6 years ago?), and the process to make it work would be quite the undertaking. You would have to manually code in the ability to change the metadata files based on what disc is currently loaded, and it was something I hadn't figured out back then.

Having done the mental and physical math back then, I roughed out 4 total regions being able to fit within a 999 map limit if you condense every similar interior map for a locale into one map (Houses, Office Buildings, Gyms, anything that shares a location), with having some spare left over in the 850+ range (I caluclated Kanto, Hoenn, Johto, and a separate fourth region). Of course, this obviously doesn't go into the technical limitations of a four+ region game, but that's mostly besides the point.
There aren't very many reasons to need more than 999 maps, but it's not impossible to assume there are very small fringe outlier cases where someone may actually need 999+ maps. Those cases, however, are very few and far between, and as I said are extremely fringe cases.

You can teleport the player to a map that would be shared between the games like a gatehouse
It just needs a low internal number probably
Force player to save the game in that map and just transferring the save should work I believe
But I kinda agree that if you need more than 999 maps you should try make the game shorter
