How do i do this?

I've seen somewhere before that you can make an event so there is a chance that you meet a specific pokemon.

Example: In a forest you can find caterpies and seedots. But if you step in the grass next to the water, there's a chance to find a lotad there.

Do any of you know how to do this? please let me know!

You could simply create a new terrain tag/ encounter type and assign it to a time that is a copy of the regular grass. To the player, they would be identical, but you could define different encounters for each.

I tried to make a copy of the grass so i could make the new encounter type, so i went into paint, copied the grass into one of the red X places, but now nothing is transparent anymore. Do you know how i can fix it?

Paint can't save transparency. I recommend GIMP as a free alternative with layer support.
