Pokemon not showing in game

I have 720 pokemon in my pbs file yet when i test my game only 280 pokemon in my pc and pokedex
Scripts im using are
EBS
Gen 6 Patch
Advance Map Transfers
And JohtoBlaziken's Bootleg Pokémon FireRed

while i dont use the bootleg firered im not sure what the issue could be. have you debuged your pc to remove all pokemon then add them? if so is it the box limit, and with the pokedex is it the national dex you're on about as the kanto and johto ones in the game wont change unless you manually add those to it.
